Arginine methylation of yeast mRNA-binding protein Npl3 directly affects its function, nuclear export, and intranuclear protein interactions

Arginine methylation can affect both nucleocytoplasmic transport and protein-protein interactions of RNA-binding proteins. These effects are seen in cells that lack the yeast hnRNP methyltransferase (HMT1), raising the question of whether effects on specific proteins are direct or indirect. The presence of multiple arginines in individual methylated proteins also raises the question of whether overall methylation or methylation of a subset of arginines affects protein function. We have used the yeast mRNA-binding protein Npl3 to address these questions in vivo. Matrix-assisted laser desorption/ionization Fourier transform mass spectrometry was used to identify 17 methylated arginines in Npl3 purified from yeast: whereas 10 Arg-Gly-Gly (RGG) tripeptides were exclusively dimethylated, variable levels off methylation were found for 5 RGG and 2 RG motif arginines. We constructed a set of Npl3 proteins in which subsets of the RGG arginines were mutated to lysine. Expression of these mutant proteins as the sole form of Npl3 specifically affected growth of a strain that requires Hmtl. Although decreased growth generally correlated with increased numbers of Arg-to-Lys mutations, lysine substitutions in the N terminus of the RGG domain showed more severe effects. Npl3 with all 15 RGG arginines mutated to lysine exited the nucleus independent of Hmtl, indicating a direct effect of methylation on Npl3 transport. These mutations also resulted in a decreased, methylation-independent interaction of Npl3 with transcription elongation factor Tho2 and inhibited Npl3 self-association. These results support a model in which arginine methylation facilitates Npl3 export directly by weakening contacts with nuclear proteins. © 2005 by The American Society for Biochemistry and Molecular Biology, Inc.


CO2 induced phase transitions in diamine-appended metal-organic frameworks

Using a combination of density functional theory and lattice models, we study the effect of CO2 adsorption in an amine functionalized metal-organic framework. These materials exhibit a step in the adsorption isotherm indicative of a phase change. The pressure at which this step occurs is not only temperature dependent but is also metal center dependent. Likewise, the heats of adsorption vary depending on the metal center. Herein we demonstrate via quantum chemical calculations that the amines should not be considered firmly anchored to the framework and we explore the mechanism for CO2 adsorption. An ammonium carbamate species is formed via the insertion of CO2 into the M-Namine bonds. Furthermore, we translate the quantum chemical results into isotherms using a coarse grained Monte Carlo simulation technique and show that this adsorption mechanism can explain the characteristic step observed in the experimental isotherm while a previously proposed mechanism cannot. Furthermore, metal analogues have been explored and the CO2 binding energies show a strong metal dependence corresponding to the M-Namine bond strength. We show that this difference can be exploited to tune the pressure at which the step in the isotherm occurs. Additionally, the mmen-Ni2(dobpdc) framework shows Langmuir like behavior, and our simulations show how this can be explained by competitive adsorption between the new model and a previously proposed model.


On influence, stable behavior, and the most influential individuals in networks: A game-theoretic approach

We introduce a new approach to the study of influence in strategic settings where the action of an individual depends on that of others in a network-structured way. We propose network influence games as a game-theoretic model of the behavior of a large but finite networked population. In particular, we study an instance we call linear-influence games that allows both positive and negative influence factors, permitting reversals in behavioral choices. We embrace pure-strategy Nash equilibrium, an important solution concept in non-cooperative game theory, to formally define the stable outcomes of a network influence game and to predict potential outcomes without explicitly considering intricate dynamics. We address an important problem in network influence, the identification of the most influential individuals, and approach it algorithmically using pure-strategy Nash-equilibria computation. Computationally, we provide (a) complexity characterizations of various problems on linear-influence games; (b) efficient algorithms for several special cases and heuristics for hard cases; and (c) approximation algorithms, with provable guarantees, for the problem of identifying the most influential individuals. Experimentally, we evaluate our approach using both synthetic network influence games and real-world settings of general interest, each corresponding to a separate branch of the U.S. Government. Mathematically, we connect linear-influence games to important models in game theory: potential and polymatrix games. © 2014 Published by Elsevier B.V.


APPSSAT: Approximate probabilistic planning using stochastic satisfiability

We describe APPSSAT, an approximate probabilistic contingent planner based on ZANDER, a probabilistic contingent planner that operates by converting the planning problem to a stochastic satisfiability (SSAT) problem and solving that problem instead [1]. The values of some of the variables in an SSAT instance are probabilistically determined; APPSSAT considers the most likely instantiations of these variables (the most probable situations facing the agent) and attempts to construct an approximation of the optimal plan that succeeds under those circumstances, improving that plan as time permits. Given more time, less likely instantiations/situations are considered and the plan is revised as necessary. In some cases, a plan constructed to address a relatively low percentage of possible situations will succeed for situations not explicitly considered as well, and may return an optimal or near-optimal plan. This means that APPSSAT can sometimes find optimal plans faster than ZANDER. And the anytime quality of APPSSAT means that suboptimal plans could be efficiently derived in larger time-critical domains in which ZANDER might not have sufficient time to calculate the optimal plan. We describe some preliminary experimental results and suggest further work needed to bring APPSSAT closer to attacking real-world problems. © Springer-Verlag Berlin Heidelberg 2005.


Managing small natural features: A synthesis of economic issues and emergent opportunities

Small natural features (SNFs), landscape elements that influence species persistence and ecological functioning on a much larger scale than one would expect from their size, can also offer a greater rate of return on conservation investment compared to that of larger natural features or more broad-based conservation. However, their size and perceived lack of significance also makes them more vulnerable to threats and destruction. We examine the management of SNFs and conservation of the associated ecosystem services they generate from an economics perspective. Using the economic concept of market failure, we identify three key themes that explain prevailing threats to SNFs and characterize impediments to and opportunities for SNF management: (1) the degree to which benefits derived from the feature spillover, beyond the feature itself (spatially and temporally); (2) the availability and quality of information about the feature and those who most directly influence its management; and (3) the existence and enforcement of property rights and legal standing of the feature. We argue that the efficacy of alternative SNF management approaches is highly case dependent and relies on four key components: (1) the specific ecosystem services of interest; (2) the amount of redundancy of the SNF on the landscape and the level of connectivity required by the SNF in order to provide ecosystem services; (3) the particular market failures that need correcting and their scope and extent; and (4) the magnitude and distribution of management costs.

Position effects influence transvection in drosophila melanogaster

Transvection is an epigenetic phenomenon wherein regulatory elements communicate between different chromosomes in trans, and is thereby dependent upon the three-dimensional organization of the genome. Transvection is best understood in Drosophila, where homologous chromosomes are closely paired in most somatic nuclei, although similar phenomena have been observed in other species. Previous data have supported that the Drosophila genome is generally permissive to enhancer action in trans, a form of transvection where an enhancer on one homolog activates gene expression from a promoter on a paired homolog. However, the capacity of different genomic positions to influence the quantitative output of transvection has yet to be addressed. To investigate this question, we employed a transgenic system that assesses and compares enhancer action in cis and in trans at defined chromosomal locations. Using the strong synthetic eye-specific enhancer GMR, we show that loci supporting strong cis-expression tend to support robust enhancer action in trans, whereas locations with weaker cis-expression show reduced transvection in a fluorescent reporter assay. Our subsequent analysis is consistent with a model wherein the chromatin state of the transgenic insertion site is a primary determinant of the degree to which enhancer action in trans will be supported, whereas other factors such as locus-specific variation in somatic homolog pairing are of less importance in influencing position effects on transvection.


Estimating the impact of Critical Habitat designation on the values of developed and undeveloped parcels (2nd version, current as of 7/29/2022)

We use differences-in-differences (DD) estimators to measure the impact that Endangered Species Act (ESA)’s Critical Habitat (CH) rule had on developed and undeveloped parcel prices throughout the US between 2000 and 2019. In a national-level analysis we found that, on average, the price of parcels “treated” with CH were not statistically different than the prices of nearby parcels in listed species range space but not “treated” by CH. CH’s null impact on developed parcel prices is surprising given homeowner’s documented willingness to pay for property surrounded by protected open space. CH’s null impact on undeveloped parcel prices is surprising as previous research had indicated that the impact of CH on undeveloped parcel prices was negative due to the additional regulatory costs and development uncertainty the CH regulation imposes on land developers. When we used relevant subsets of CH areas to measure CH’s impact on parcel prices, we did occasionally find results that were consistent with expectations. We reach two conclusions. First, the impact of the economic impact of the CH rule, holding the impact of other ESA sections constant, cannot be reduced to a simple, consistent narrative. Second, CH’s relatively minor impact on parcel prices suggests that the rule does not have much regulatory “bite.”


Fast pyrolysis of lignins

Three lignins: Indulin AT, Lignoboost™, and Acetocell lignin, were characterized and pyrolyzed in a continuous-fed fast pyrolysis process. The physical and chemical properties of the lignins included chemical composition, heat content, ash, and water content. The distributed activation energy model (DAEM) was used to describe the pyrolysis of each lignin. Activation energy distributions of each lignin were quite different and generally covered a broad range of energies, typically found in lignins. Process yields for initial continuous-fed fast pyrolysis experiments are reported. Bio-oil yield was low, ranging from 16 to 22%. Under the fast pyrolysis conditions used, the Indulin AT and Lignoboost™ lignin yielded slightly more liquid product than the Acetocell lignin. Lignin kinetic parameters and chemical composition vary considerably and fast pyrolysis processes must be specified for each type of lignin.


Exploring film language with a digital analysis tool: The case of kinolab

This article presents a case study of Kinolab, a digital platform for the analysis of narrative film language. It describes the need for a scholarly database of clips focusing on film language for cinema and media studies faculty and students, highlighting recent technological and legal advances that have created a favorable environment for this kind of digital humanities work. Discussion of the project is situated within the broader context of contemporary developments in moving image annotation and a discussion of the unique challenges posed by computationally-driven moving image analysis. The article also argues for a universally accepted data model for film language to facilitate the academic crowdsourcing of film clips and the sharing of research and resources across the Semantic Web.


Survey on Italian Studies & Digital Humanities

Why we write (nuclear) history

Nuclear history always compels. Scholars (and readers) can immerse themselves in the existential threat posed by the atomic bomb and its successor weapons, the tantalizing prospect of carbon-free energy, or the study of a natural phenomenon deeply at odds with our everyday experience of the world. There is thus always something profound at stake when we write nuclear historyÂ-Â be it physical, economic or intellectual. And while it may seem that the end of the Cold War should have diminished the academic attention accorded to the subject, it actually just allowed the historiography to evolve. To the wealth of technical and political studies that once dominated nuclear history, we can now add a host of excellent cultural, environmental, literary and transnational studies. Those of us who entered the field shortly after the break-up of the Soviet Union have been able to follow these developments first-hand, from the initial uncertainty of where nuclear history would go without its original raison d'être to seeing the possibilities opened up in a post-Cold War world. The books under review here provide important and timely additions to this historiography. Luis A. Campos's Radium and the Secret Life provides a rigorous and compelling account of the uses of radium in early twentieth-century biology; Timothy J. Jorgensen's Strange Glow: The Story of Radiation offers an accessible and illuminating analysis of the benefits and risks of radiation. The books also make for a fascinating juxtaposition. They complement each other well, but also contain some intriguing differences that allow us to reflect on the nature of nuclear history in the early twenty-first century.


The Role of Social Media for Knowledge Sharing and Collaboration in Distributed Teams

Social media are providing a medium through which individuals are reshaping how they do many things – finding romantic partners, providing social support, grieving for loved ones, even buying mundane items like toothpaste. They are also reshaping organizations – the way they function, the relationships they contain, and the ways organizations interact with external stakeholders. In this paper, we consider the changes that social media have introduced to organizational knowledge-sharing practices. We believe the social and technical affordances of social media create new challenges for organizations and necessitate research examining the ways in which: (1) technological affordances impact knowledge sharing within and between teams, (2) interpersonal and relationship development processes shape knowledge sharing among distributed team members and their individual social networks, and (3) organizational social networks influence knowledge sharing among distributed team members.


ERPs and neural oscillations during volitional suppression of memory retrieval

Although investigations of memory and the dynamics of ERP components and neural oscillations as assessed through EEG have been well utilized, little research into the volitional nature of suppression over memory retrieval have used these methods. Oscillation analyses conducted on the Think/No-Think (TNT) task and volitional suppression of retrieval are of interest to broaden our knowledge of neural oscillations associated not only during successful memory retrieval but also when retrieval is unwanted or suppressed. In the current study, we measured EEG during a TNT task and performed ERP and EEG spectral power band analyses. ERP results replicated other researchers' observations of increases in 500-800 msec parietal effects for items where retrieval was instructed to be elaborated compared with being suppressed. Furthermore, EEG analyses indicated increased alpha (8-12 Hz) and theta (3-8 Hz) oscillations across parietal electrodes for items that were instructed to be suppressed versus those to be elaborated. Additionally, during the second half of the experiment (after repeated attempts at control), increases in theta oscillations were found across both frontal and parietal electrodes for items that were instructed to be suppressed and that were ultimately forgotten versus those ultimately remembered. Increased alpha power for items that were instructed to be suppressed versus elaborated may indicate reductions of retrieval attempts or lack of retrieval success. Increased theta power for items that were instructed to be suppressed versus elaborated may indicate increased or prolonged cognitive control to monitor retrieval events. © 2013 Massachusetts Institute of Technology.



Destabilization of cortical dendrites and spines by BDNF

Particle-mediated gene transfer and two-photon microscopy were used to monitor the behavior of dendrites of individual cortical pyramidal neurons coexpressing green fluorescent protein (GFP) and brain-derived neurotrophic factor (BDNF). While the dendrites and spines of neurons expressing GFP alone grew modestly over 24-48 hr, coexpressing BDNF elicited dramatic sprouting of basal dendrites, accompanied by a regression of dendritic spines. Compared to GFP-transfected controls, the newly formed dendrites and spines were highly unstable. Experiments utilizing Trk receptor bodies, K252a, and overexpression of nerve growth factor (NGF) demonstrated that these effects were mediated by secreted BDNF interacting with extracellular TrkB receptors. Thus, BDNF induces structural instability in dendrites and spines, which, when restricted to particular portions of a dendritic arbor, may help translate activity patterns into specific morphological changes.


Deciphering the bacterial glycocode: Recent advances in bacterial glycoproteomics

Bacterial glycoproteins represent an attractive target for new antibacterial treatments, as they are frequently linked to pathogenesis and contain distinctive glycans that are absent in humans. Despite their potential therapeutic importance, many bacterial glycoproteins remain uncharacterized. This review focuses on recent advances in deciphering the bacterial glycocode, including metabolic glycan labeling to discover and characterize bacterial glycoproteins, lectin-based microarrays to monitor bacterial glycoprotein dynamics, crosslinking sugars to assess the roles of bacterial glycoproteins, and harnessing bacterial glycosylation systems for the efficient production of industrially important glycoproteins. © 2012 Elsevier Ltd.

The (Far) Backstory of the U.S.-Colombia Free Trade Agreement

In two pairs of episodes, first in 1824 and 1846 and then in 1892 and 1935, similar U.S.-Colombia trade agreements or their enabling laws were embraced first by protectionists and then by free traders. The history of the episodes supports the view that although political institutions exist to curb de facto political power, such power may be wielded to undo the institutions’ intended effects. The doctrinal affinities and interests of political actors are more decisive determinants of the free-trade or protectionist orientation of trade agreements than the agreements’ texts or legal superstructures. The long delay from signing to passage of the current U.S.-Colombia Free Trade Agreement is another case in point.

The emerging field of climate-change adaptation has experienced a dramatic increase in attention as the impacts of climate change on biodiversity and ecosystems have become more evident. Preparing for and addressing these changes are now prominent themes in conservation and natural resource policy and practice. Adaptation increasingly is viewed as a way of managing change, rather than just maintaining existing conditions. There is also increasing recognition of the need not only to adjust management strategies in light of climate shifts, but to reassess and, as needed, modify underlying conservation goals. Major advances in the development of climate-adaptation principles, strategies, and planning processes have occurred over the past few years, although implementation of adaptation plans continues to lag. With ecosystems expected to undergo continuing climate-mediated changes for years to come, adaptation can best be thought of as an ongoing process, rather than as a fixed endpoint. © The Ecological Society of America.


Formation of oral and pharyngeal dentition in teleosts depends on differential recruitment of retinoic acid signaling

One of the goals of evolutionary developmental biology is to link specific adaptations to changes in developmental pathways. The dentition of cypriniform fishes, which in contrast to many other teleost fish species possess pharyngeal teeth but lack oral teeth, provides a suitable model to study the development of feeding adaptations. Here, we have examined the involvement of retinoic acid (RA) in tooth development and show that RA is specifically required to induce the pharyngeal tooth developmental program in zebrafish. Perturbation of RA signaling at this stage abolished tooth induction without affecting the development of tooth-associated ceratobranchial bones. We show that this inductive event is dependent on RA synthesis from aldh1a2 in the ventral posterior pharynx. Fibroblast growth factor (FGF) signaling has been shown to be critical for tooth induction in zebrafish, and its loss has been associated with oral tooth loss in cypriniform fishes. Pharmacological treatments targeting the RA and FGF pathways revealed that both pathways act independently during tooth induction. In contrast, we find that in Mexican tetra and medaka, species that also possess oral teeth, both oral and pharyngeal teeth are induced independently of RA. Our analyses suggest an evolutionary scenario in which the gene network controlling tooth development obtained RA dependency in the lineage leading to the cypriniforms. The loss of pharyngeal teeth in this group was cancelled out through a shift in aldh1a2 expression, while oral teeth might have been lost ultimately due to deficient RA signaling in the oral cavity. © FASEB.


Modeling multiple ecosystem services, biodiversity conservation, commodity production, and tradeoffs at landscape scales

Nature provides a wide range of benefits to people. There is increasing consensus about the importance of incorporating these "ecosystem services" into resource management decisions, but quantifying the levels and values of these services has proven difficult. We use a spatially explicit modeling tool, Integrated Valuation of Ecosystem Services and Tradeoffs (InVEST), to predict changes in ecosystem services, biodiversity conservation, and commodity production levels. We apply InVEST to stakeholder-defined scenarios of land-use/land-cover change in the Willamette Basin, Oregon. We found that scenarios that received high scores for a variety of ecosystem services also had high scores for biodiversity, suggesting there is little tradeoff between biodiversity conservation and ecosystem services. Scenarios involving more development had higher commodity production values, but lower levels of biodiversity conservation and ecosystem services. However, including payments for carbon sequestration alleviates this tradeoff. Quantifying ecosystem services in a spatially explicit manner, and analyzing tradeoffs between them, can help to make natural resource decisions more effective, efficient, and defensible. © The Ecological Society of America.


Cross-cultural temperamental differences in infants, children, and adults in the United States of America and Finland

Cross-cultural differences in temperament were investigated between infants (n=131, 84 Finns), children (n=653, 427 Finns), and adults (n=759, 538 Finns) from the United States of America and Finland. Participants from both cultures completed the Infant Behavior Questionnaire, Childhood Behavior Questionnaire and the Adult Temperament Questionnaire. Across all ages, Americans received higher ratings on temperamental fearfulness than Finnish individuals, and also demonstrated higher levels of other negative affects at several time points. During infancy and adulthood, Finns tended to score higher on positive affect and elements of temperamental effortful control. Gender differences consistent with prior studies emerged cross-culturally, and were found to be more pronounced in the US during childhood and in Finland during adulthood. © 2012 The Authors. Exuberant and inhibited toddlers: Stability of temperament and risk for problem behavior

Temperament, effortful control, and problem behaviors at 4.5 years were assessed in 72 children classified as exuberant, inhibited, and low reactive as 2-year-olds. Exuberant toddlers were more positive, socially responsive to novel persons, less shy, and rated as having more problem behaviors, including externalizing and internalizing behaviors, than other children as preschoolers. Two forms of effortful control, the ability to delay a response and the ability to produce a subdominant response, were associated with fewer externalizing behaviors, whereas expressing more negative affect (relative to positive/neutral affect) when disappointed was related to more internalizing behaviors. Who benefits? How interest-convergence shapes benefit-sharing and indigenous rights to sustainable livelihoods in Russia

The paper examines interactions of oil companies and reindeer herders in the tundra of the Russian Arctic. We focus on governance arrangements that have an impact on the sustainability of oil production and reindeer herding. We analyze a shift in benefit-sharing arrangements between oil companies and Indigenous Nenets reindeer herders in Nenets Autonomous Okrug (NAO), Russia, as an evolution of the herders’ rights, defined as the intertwined co-production of legal processes, ideologies, and power relations. Semi-structured interviews, participant observation, and document analysis demonstrate that in NAO, benefit-sharing shifted from paternalism (dependent on herders’ negotiation skills) to company-centered social responsibility (formalized compensation rules). This shift was enabled by the adoption of a formal methodology for calculating income lost due to extractive projects and facilitated by the regional government’s efforts to develop reindeer-herding. While laws per se did not change, herders’ ability to access compensation and markets increased. This paper shows that even when ideologies of indigeneity are not influential, the use of existing laws and convergence of the government’s and Indigenous groups’ economic interests may shift legal processes and power relations toward greater rights for Indigenous groups.


Private forest governance, public policy impacts: The Forest Stewardship Council in Russia and Brazil

Under what conditions do private forest governance standards influence state policy and behavior to become more oriented toward sustainability? We argue that governance schemes targeting firms may indirectly shape state behavior, even when designed to bypass state regulation. Through an examination of the Forest Stewardship Council (FSC) in Russia and Brazil, we find that the FSC has influenced domestic rhetoric, laws, and enforcement practices. FSC has had a more disruptive and consequential impact on Russia's domestic forest governance; in Brazil, earlier transnational environmental campaigns had already begun to shift domestic institutions toward sustainability. Based on interview data and textual analysis of FSC and government documents, we identify the mechanisms of indirect FSC influence on states-professionalization, civil society mobilization, firm lobbying, and international market pressure, and argue that they are likely to be activated under conditions of poor and decentralized governance, overlapping and competing regulations and high foreign market demand for exports.


Wave mixing in coupled phononic crystals via a variable stiffness mechanism

We investigate wave mixing effects in a phononic crystal that couples the wave dynamics of two channels – primary and control ones – via a variable stiffness mechanism. We demonstrate analytically and numerically that the wave transmission in the primary channel can be manipulated by the control channel's signal. We show that the application of control waves allows the selection of a specific mode through the primary channel. We also demonstrate that the mixing of two wave modes is possible whereby a modulation effect is observed. A detailed study of the design parameters is also carried out to optimize the switching capabilities of the proposed system. Finally, we verify that the system can fulfill both switching and amplification functionalities, potentially enabling the realization of an acoustic transistor.


Modelling ecosystem services in terrestrial systems

Over the past few decades, a multi-disciplinary research community has documented the goods and services provided by ecosystems in specific sites scattered across the world. This research community has now begun to focus on creating methods and tools for mapping and valuing the ecosystem services produced on any landscape in the world. We describe some of these methods and tools and how they calculate and express ecosystem service provision and value on landscapes. We also describe methods for predicting landscape change. These predictions can be used by multi-ecosystem service models to assess potential changes and trade-offs in ecosystem service provision and values into the future. © 2010 Faculty of 1000 Ltd.


A tale of two exponentiations in N = 8 supergravity at subleading level

High-energy massless gravitational scattering in N = 8 supergravity was recently analyzed at leading level in the deflection angle, uncovering an interesting connection between exponentiation of infrared divergences in momentum space and the eikonal exponentiation in impact parameter space. Here we extend that analysis to the first non trivial sub-leading level in the deflection angle which, for massless external particles, implies going to two loops, i.e. to third post-Minkowskian (3PM) order. As in the case of the leading eikonal, we see that the factorisation of the momentum space amplitude into the exponential of the one-loop result times a finite remainder hides some basic simplicity of the impact parameter formulation. For the conservative part of the process, the explicit outcome is infrared (IR) finite, shows no logarithmic enhancement, and agrees with an old claim in pure Einstein gravity, while the dissipative part is IR divergent and should be regularized, as usual, by including soft gravitational bremsstrahlung. Finally, using recent three-loop results, we test the expectation that eikonal formulation accounts for the exponentiation of the lower-loop results in the momentum space amplitude. This passes a number of highly non-trivial tests, but appears to fail for the dissipative part of the process at all loop orders and sufficiently subleading order in ϵ, hinting at some lack of commutativity of the relevant infrared limits for each exponentiation.


Stress alters rates and types of loss of heterozygosity in candida albicans

Genetic diversity is often generated during adaptation to stress, and in eukaryotes some of this diversity is thought to arise via recombination and reassortment of alleles during meiosis. Candida albicans, the most prevalent pathogen of humans, has no known meiotic cycle, and yet it is a heterozygous diploid that undergoes mitotic recombination during somatic growth. It has been shown that clinical isolates as well as strains passaged once through a mammalian host undergo increased levels of recombination. Here, we tested the hypothesis that stress conditions increase rates of mitotic recombination in C. albicans, which is measured as loss of heterozygosity (LOH) at specific loci. We show that LOH rates are elevated during in vitro exposure to oxidative stress, heat stress, and antifungal drugs. In addition, an increase in stress severity correlated well with increased LOH rates. LOH events can arise through local recombination, through homozygosis of longer tracts of chromosome arms, or by whole-chromosome homozygosis. Chromosome arm homozygosis was most prevalent in cultures grown under conventional lab conditions. Importantly, exposure to different stress conditions affected the levels of different types of LOH events, with oxidative stress causing increased recombination, while fluconazole and high temperature caused increases in events involving whole chromosomes. Thus, C. albicans generates increased amounts and different types of genetic diversity in response to a range of stress conditions, a process that we term "stress-induced LOH" that arises either by elevating rates of recombination and/or by increasing rates of chromosome missegregation. IMPORTANCE Stress-induced mutagenesis fuels the evolution of bacterial pathogens and is mainly driven by genetic changes via mitotic recombination. Little is known about this process in other organisms. Candida albicans, an opportunistic fungal pathogen, causes infections that require adaptation to different host environmental niches. We measured the rates of LOH and the types of LOH events that appeared in the absence and in the presence of physiologically relevant stresses and found that stress causes a significant increase in the rates of LOH and that this increase is proportional to the degree of stress. Furthermore, the types of LOH events that arose differed in a stress-dependent manner, indicating that eukaryotic cells generate increased genetic diversity in response to a range of stress conditions. We propose that this "stress-induced LOH" facilitates the rapid adaptation of C. albicans, which does not undergo meiosis, to changing environments within the host. © 2011 Forche et al.


Levels of DNA polymorphism vary with mating system in the nematode genus Caenorhabditis

Self-fertilizing species often harbor less genetic variation than cross-fertilizing species, and at least four different models have been proposed to explain this trend. To investigate further the relationship between mating system and genetic variation, levels of DNA sequence polymorphism were compared among three closely related species in the genus Caenorhabditis: two self-fertilizing species, Caenorhabditis elegans and C. briggsae, and one cross-fertilizing species, C. remanei. As expected, estimates of silent site nucleotide diversity were lower in the two self-fertilizing species. For the mitochondrial genome, diversity in the selfing species averaged 42% of diversity in C. remanei. Interestingly, the reduction in genetic variation was much greater for the nuclear than for the mitochondrial genome. For two nuclear genes, diversity in the selfing species averaged 6 and 13% of diversity in C. remanei. We argue that either population bottlenecks or the repeated action of natural selection, coupled with high levels of selfing, are likely to explain the observed reductions in species-wide genetic diversity.


A database and synthesis of northern peatland soil properties and Holocene carbon and nitrogen accumulation

Here, we present results from the most comprehensive compilation of Holocene peat soil properties with associated carbon and nitrogen accumulation rates for northern peatlands. Our database consists of 268 peat cores from 215 sites located north of 45°N. It encompasses regions within which peat carbon data have only recently become available, such as the West Siberia Lowlands, the Hudson Bay Lowlands, Kamchatka in Far East Russia, and the Tibetan Plateau. For all northern peatlands, carbon content in organic matter was estimated at 42 ± 3% (standard deviation) for Sphagnum peat, 51 ± 2% for non-Sphagnum peat, and at 49 ± 2% overall. Dry bulk density averaged 0.12 ± 0.07 g/cm3, organic matter bulk density averaged 0.11 ± 0.05 g/cm3, and total carbon content in peat averaged 47 ± 6%. In general, large differences were found between Sphagnum and non-Sphagnum peat types in terms of peat properties. Time-weighted peat carbon accumulation rates averaged 23 ± 2 (standard error of mean) g C/m2/yr during the Holocene on the basis of 151 peat cores from 127 sites, with the highest rates of carbon accumulation (25–28 g C/m2/yr) recorded during the early Holocene when the climate was warmer than the present. Furthermore, we estimate the northern peatland carbon and nitrogen pools at 436 and 10 gigatons, respectively. The database is publicly available at https://peatlands.lehigh.edu.


Genotypic evolution of azole resistance mechanisms in sequential Candida albicans isolates

TAC1 (for transcriptional activator of CDR genes) is critical for the upregulation of the ABC transporters CDR1 and CDR2, which mediate azole resistance in Candida albicans. While a wild-type TAC1 allele drives high expression of CDR1/2 in response to inducers, we showed previously that TAC1 can be hyperactive by a gain-of-function (GOF) point mutation responsible for constitutive high expression of CDR1/2. High azole resistance levels are achieved when C. albicans carries hyperactive alleles only as a consequence of loss of heterozygosity (LOH) at the TAC1 locus on chromosome 5 (Chr 5), which is linked to the mating-type-like (MTL) locus. Both are located on the Chr 5 left arm along with ERG11 (target of azoles). In this work, five groups of related isolates containing azole-susceptible and -resistant strains were analyzed for the TAC1 and ERG11 alleles and for Chr 5 alterations. While recovered ERG11 alleles contained known mutations, 17 new TAC1 alleles were isolated, including 7 hyperactive alleles with five separate new GOF mutations. Single-nucleotide- polymorphism analysis of Chr 5 revealed that azole-resistant strains acquired TAC1 hyperactive alleles and, in most cases, ERG11 mutant alleles by LOH events not systematically including the MTL locus. TAC1 LOH resulted from mitotic recombination of the left arm of Chr 5, gene conversion within the TAC1 locus, or the loss and reduplication of the entire Chr 5. In one case, two independent TAC1 hyperactive alleles were acquired. Comparative genome hybridization and karyotype analysis revealed the presence of isochromosome 5L [i(5L)] in two azole-resistant strains. i(5L) leads to increased copy numbers of azole resistance genes present on the left arm of Chr 5, among them TAC1 and ERG11. Our work shows that azole resistance was due not only to the presence of specific mutations in azole resistance genes (at least ERG11 and TAC1) but also to their increase in copy number by LOH and to the addition of extra Chr 5 copies. With the combination of these different modifications, sophisticated genotypes were obtained. Multiproxy lake sediment records at the northern and southern boundaries of the Aspen Parkland region of Manitoba, Canada

Aspen parkland in central Canada may change substantially with increased warming and aridity as prairies replace forests, fire return intervals decrease and lake levels decline. We examined the relationships among vegetation, climate, fire and lake-ecosystem properties using lake sediment cores from the current northern and southern boundaries of the aspen parkland in southwestern Manitoba. We analyzed pollen, charcoal, sediment magnetics, biogenic silica, phosphorus, grain size and LOI, and dated the cores using Pb and C (AMS, calibrated). The Jones Lake record, from the southern edge of the parkland, began considerably earlier (~11 000 cal. BP) than the Mallard Pond record at the northern edge (~8600 cal. BP). These sites were characterized as prairie communities with low fire severity and relatively low lake productivity during the warm, dry period from 9000 to 6000 cal. BP. Beginning around 6500 cal. BP at Jones Lake and 3400 cal. BP at Mallard Pond, conditions appeared to get wetter as indicated by arboreal pollen percentage increases from ~30% to 40-60%, concurrent with a rise in charcoal and proxies for lake productivity (biogenic silica and percent organic phosphorus). Similar to previous studies along the prairie-forest border, we found that charcoal increased during warmer, wetter periods with increased forest cover and fuel loading rather than during warmer, drier periods of prairie dominance. Our results underscore the importance of regional changes in moisture, and its effects on lake levels and forest biomass, as a dominant control of the aspen parkland dynamics. © The Author(s), 2009. 210 14

The state of cell wall pectin monitored by wall associated kinases: A model

The Wall Associated Kinases (WAKs) bind to both cross-linked polymers of pectin in the plant cell wall, but have a higher affinity for smaller fragmented pectins that are generated upon pathogen attack or wounding. WAKs are required for cell expansion during normal seedling development and this involves pectin binding and a signal transduction pathway involving MPK3 and invertase induction. Alternatively WAKs bind pathogen generated pectin fragments to activate a distinct MPK6 dependent stress response. Evidence is provided for a model for how newly generated pectin fragments compete for longer pectins to alter the WAK dependent responses.


The Issue Focus of Online and Television Advertising in the 2016 Presidential Campaign

Theories of campaign issue emphasis were developed in a pre-digital era. How well do these theories explain spending in the current era, when digital media allow for targeting of specific types of voters? In this research, we compare how the 2016 campaigns, both primary and general election, deployed television advertising with how they deployed online advertising. We suggest that, because online messages are targeted to specific viewer profiles much more than television messages, television ads should be more likely to discuss highly salient issues and valance issues than online ads. To test these ideas, we rely upon data from the Wesleyan Media Project, which tracked all televised political ads that aired in 2016, and our coding of data from Pathmatics, a company that tracks online advertising. We find, contrary to our expectations, that the predictors of issue discussion online and on television are largely similar.


Selection of Candida albicans trisomy during oropharyngeal infection results in a commensal-like phenotype

When the fungus Candida albicans proliferates in the oropharyngeal cavity during experimental oropharyngeal candidiasis (OPC), it undergoes large-scale genome changes at a much higher frequency than when it grows in vitro. Previously, we identified a specific whole chromosome amplification, trisomy of Chr6 (Chr6x3), that was highly overrepresented among strains recovered from the tongues of mice with OPC. To determine the functional significance of this trisomy, we assessed the virulence of two Chr6 trisomic strains and a Chr5 trisomic strain in the mouse model of OPC. We also analyzed the expression of virulence-associated traits in vitro. All three trisomic strains exhibited characteristics of a commensal during OPC in mice. They achieved the same oral fungal burden as the diploid progenitor strain but caused significantly less weight loss and elicited a significantly lower inflammatory host response. In vitro, all three trisomic strains had reduced capacity to adhere to and invade oral epithelial cells and increased susceptibility to neutrophil killing. Whole genome sequencing of pre- and post-infection isolates found that the trisomies were usually maintained. Most post-infection isolates also contained de novo point mutations, but these were not conserved. While in vitro growth assays did not reveal phenotypes specific to de novo point mutations, they did reveal novel phenotypes specific to each lineage. These data reveal that during OPC, clones that are trisomic for Chr5 or Chr6 are selected and they facilitate a commensal-like phenotype.


Mutation of an Arabidopsis Golgi membrane protein ELMO1 reduces cell adhesion

Plant growth, morphogenesis and development involve cellular adhesion, a process dependent on the composition and structure of the extracellular matrix or cell wall. Pectin in the cell wall is thought to play an essential role in adhesion, and its modification and cleavage are suggested to be highly regulated so as to change adhesive properties. To increase our understanding of plant cell adhesion, a population of ethyl methanesulfonate-mutagenized Arabidopsis were screened for hypocotyl adhesion defects using the pectin binding dye Ruthenium Red that penetrates defective but not wild-type (WT) hypocotyl cell walls. Genomic sequencing was used to identify a mutant allele of ELMO1 which encodes a 20 kDa Golgi membrane protein that has no predicted enzymatic domains. ELMO1 colocalizes with several Golgi markers and elmo1-/- plants can be rescued by an ELMO1-GFP fusion. elmo1-/- exhibits reduced mannose content relative to WT but no other cell wall changes and can be rescued to WT phenotype by mutants in ESMERALDA1, which also suppresses other adhesion mutants. elmo1 describes a previously unidentified role for the ELMO1 protein in plant cell adhesion.


A new data set for estimating organic carbon storage to 3 m depth in soils of the northern circumpolar permafrost region

High-latitude terrestrial ecosystems are key components in the global carbon cycle. The Northern Circumpolar Soil Carbon Database (NCSCD) was developed to quantify stocks of soil organic carbon (SOC) in the northern circumpolar permafrost region (a total area of 18.7 × 106 km2). The NCSCD is a geographical information system (GIS) data set that has been constructed using harmonized regional soil classification maps together with pedon data from the northern permafrost region. Previously, the NCSCD has been used to calculate SOC storage to the reference depths 0–30 cm and 0–100 cm (based on 1778 pedons). It has been shown that soils of the northern circumpolar permafrost region also contain significant quantities of SOC in the 100–300 cm depth range, but there has been no circumpolar compilation of pedon data to quantify this deeper SOC pool and there are no spatially distributed estimates of SOC storage below 100 cm depth in this region. Here we describe the synthesis of an updated pedon data set for SOC storage (kg C m−2) in deep soils of the northern circumpolar permafrost regions, with separate data sets for the 100–200 cm (524 pedons) and 200–300 cm (356 pedons) depth ranges. These pedons have been grouped into the North American and Eurasian sectors and the mean SOC storage for different soil taxa (subdivided into Gelisols including the sub-orders Histels, Turbels, Orthels, permafrost-free Histosols, and permafrost-free mineral soil orders) has been added to the updated NCSCDv2. The updated version of the data set is freely available online in different file formats and spatial resolutions that enable spatially explicit applications in GIS mapping and terrestrial ecosystem models. While this newly compiled data set adds to our knowledge of SOC in the 100–300 cm depth range, it also reveals that large uncertainties remain. Identified data gaps include spatial coverage of deep (> 100 cm) pedons in many regions as well as the spatial extent of areas with thin soils overlying bedrock and the quantity and distribution of massive ground ice.©Author(s) 2013.


Sponsorship, Disclosure, and Donors: Limiting the Impact of Outside Group Ads

This research examines how an attack ad’s sponsorship conditions its effectiveness. We use data from a survey experiment that exposed participants to a fictional campaign ad. Treatments varied the ad’s sponsor (candidate vs. group), the group’s donor base (small donor vs. large donors), and the format of the donor disclosure (news reports vs. disclaimers in the ads). We find that ads sponsored by unknown groups are more effective than candidate-sponsored ads, but disclosure of donors reduces the influence of group advertising, leveling the playing field such that candidate- and group-sponsored attacks become equally effective. Increased disclosure does not, however, advantage small-donor groups over large-donor groups.


MAO-A phenotype effects response sensitivity and the parietal old/new effect during recognition memory

A critical problem for developing personalized treatment plans for cognitive disruptions is the lack of understanding how individual differences influence cognition. Recognition memory is one cognitive ability that varies from person to person and that variation may be related to different genetic phenotypes. One gene that may impact recognition memory is the monoamine oxidase A gene (MAO-A), which influences the transcription rate of MAO-A. Examination of how MAO-A phenotypes impact behavioral and event-related potentials (ERPs) correlates of recognition memory may help explain individual differences in recognition memory performance. Therefore, the current study uses electroencephalography (EEG) in combination with genetic phenotyping of the MAO-A gene to determine how well-characterized ERP components of recognition memory, the early frontal old/new effect, left parietal old/new effect, late frontal old/new effect, and the late posterior negativity (LPN) are impacted by MAO-A phenotype during item and source memory. Our results show that individuals with the MAO-A phenotype leading to increased transcription have lower response sensitivity during both item and source memory. Additionally, during item memory the left parietal old/new effect is not present due to increased ERP amplitude for correct rejections. The results suggest that MAO-A phenotype changes EEG correlates of recognition memory and influences how well individuals differentiate between old and new items.


Semantic and perceptual effects on recognition memory: Evidence from ERP

The present experiments examined how semantic vs. perceptual encoding and perceptual match affect the processes involved in recognition memory. Experiment 1 examined the effects of encoding task and perceptual match between study and test fonts on recognition discrimination for words. Font fan was used to determine the effect of distinctiveness on perceptual match. The semantic encoding task and perceptual match for distinctive items led to better recognition memory. Event-related brain potentials (ERPs) recorded from the human scalp during recognition memory experiments have revealed differences between old (studied) and new (not studied) items that are thought to reflect the activity of memory-related brain processes. In Experiment 2, the semantic encoding task and perceptual match for distinctive words led to better recognition memory by acting on both familiarity and recollection processes, as purportedly indexed by the FN400 and parietal old/new effects. Rapid phenotypic and genotypic diversification after exposure to the oral host niche in candida albicans

In vitro studies suggest that stress may generate random standing variation and that different cellular and ploidy states may evolve more rapidly under stress. Yet this idea has not been tested with pathogenic fungi growing within their host niche in vivo. Here, we analyzed the generation of both genotypic and phenotypic diversity during exposure of Candida albicans to the mouse oral cavity. Ploidy, aneuploidy, loss of heterozygosity (LOH), and recombination were determined using flow cytometry and double digest restriction site-associated DNA sequencing. Colony phenotypic changes in size and filamentous growth were evident without selection and were enriched among colonies selected for LOH of the GAL1 marker. Aneuploidy and LOH occurred on all chromosomes (Chrs), with aneuploidy more frequent for smaller Chrs and whole Chr LOH more frequent for larger Chrs. Large genome shifts in ploidy to haploidy often maintained one or more heterozygous disomic Chrs, consistent with random Chr missegregation events. Most isolates displayed several different types of genomic changes, suggesting that the oral environment rapidly generates diversity de novo. In sharp contrast, following in vitro propagation, isolates were not enriched for multiple LOH events, except in those that underwent haploidization and/or had high levels of Chr loss. The frequency of events was overall 100 times higher for C. albicans populations following in vivo passage compared with in vitro. These hyper-diverse in vivo isolates likely provide C. albicans with the ability to adapt rapidly to the diversity of stress environments it encounters inside the host.


Requirement for the induced expression of a cell wall associated receptor kinase for survival during the pathogen response

Pathogen infection of angiosperms must rely on some interaction between the extracellular matrix (ECM) and the invading agent, and may be accompanied by signaling between the ECM and cytoplasm. An Arabidopsis cell wall associated receptor kinase (Wak1) has an amino-terminal domain that is tightly associated with the ECM, spans the plasma membrane and has a cytoplasmic protein kinase domain. Wak1 expression is induced when Arabidopsis plants are infected with pathogen, or when the pathogen response is stimulated either by exogenous salicylate (SA) or its analog 2,2-dichloroisonicotinic acid (INA). This Wak1 induction requires the positive regulator NPR1/NIM1. Thus Wak1 is a pathogen-related (PR) protein. Expression of an antisense and a dominant negative allele of Wak1 shows that induced expression of Wak1 is needed for a plant to survive if stimulated by INA. Ectopic expression of the entire Wak1, or the kinase domain alone, can provide resistance to otherwise lethal SA levels. These experiments suggest that Wak1 expression and other PR proteins are protecting plants from detrimental effects incurred during the pathogen response. These results provide a direct link between a protein kinase that could mediate signals from the ECM, to the events that are precipitated by a pathogen infection.


Random subgroups of Thompson's group F

We consider random subgroups of Thompson's group F with respect to two natural stratifications of the set of all k-generator subgroups. We find that the isomorphism classes of subgroups which occur with positive density are not the same for the two stratifications. We give the first known examples of persistent subgroups, whose isomorphism classes occur with positive density within the set of k-generator subgroups, for all sufficiently large k. Additionally, Thompson's group provides the first example of a group without a generic isomorphism class of subgroup. Elements of F are represented uniquely by reduced pairs of finite rooted binary trees. We compute the asymptotic growth rate and a generating function for the number of reduced pairs of trees, which we show is D-finite (short for differentiably finite) and not algebraic. We then use the asymptotic growth to prove our density results. © European Mathematical Society.


The role of adjuvant in mediating antigen structure and stability

The purpose of this study was to probe the fate of a model antigen, a cysteine-free mutant of bacteriophage T4 lysozyme, to the level of fine structural detail, as a consequence of its interaction with an aluminum (Al)-containing adjuvant. Fluorescence spectroscopy and differential scanning calorimetry were used to compare the thermal stability of the protein in solution versus adsorbed onto an Al-containing adjuvant. Differences in accessible hydrophobic surface areas were investigated using an extrinsic fluorescence probe, 8-Anilino-1-naphthalenesulfonic acid (ANS). As has been observed with other model antigens, the apparent thermal stability of the protein decreased following adsorption onto the adjuvant. ANS spectra suggested that adsorption onto the adjuvant caused an increase in exposure of hydrophobic regions of the protein. Electrostatic interactions drove the adsorption, and disruption of these interactions with high ionic strength buffers facilitated the collection of two-dimensional 15N heteronuclear single quantum coherence nuclear magnetic resonance data of protein released from the adjuvant. Although the altered stability of the adsorbed protein suggested changes to the protein's structure, the fine structure of the desorbed protein was nearly identical to the protein's structure in the adjuvant-free formulation. Thus, the adjuvant-induced changes to the protein that were responsible for the reduced thermal stability were not observed upon desorption. © 2011 Wiley Periodicals, Inc.

In this paper, we prove that a primitive Hilbert cusp form g is uniquely determined by the central values of the Rankin-Selberg L-functions (formula presented), where f runs through all primitive Hilbert cusp forms of level q for infinitely many prime ideals q. This result is a generalization of the work of Luo (1999) to the setting of totally real number fields.
